Algae in Hydroponics: Causes, Prevention and Removal

A green or brownish film on the container, on the roots or across the growing medium – algae are one of the most common problems in hydroponics. They look harmless at first, but they compete with your plants for nutrients and oxygen and can weaken the whole crop over time.

The good news: unlike many other problems, algae can be almost completely prevented with a single, simple principle. Once you understand it, you’ll rarely have to deal with algae again.

Why algae form in a hydroponic system

Algae need three things: light, nutrients and moisture. Nutrients and moisture are abundant in every hydroponic system – there’s no changing that. So the decisive factor, and the only one you can really control, is light: as soon as daylight or grow lamps reach the nutrient-rich solution, algae start to grow. Clear containers, open reservoirs, transparent tubing and exposed moist substrate are the typical culprits.

Green and brown algae – is there a difference?

The typical green slime is classic green algae, which thrive in light. Brownish or rust-coloured deposits can also be algae, but when they appear slimy and foul-smelling on the roots they point instead to the early stages of root rot. Prevention is similar in both cases – keep light away and make sure there’s plenty of oxygen.

Are algae harmful to the plants?

Algae aren’t directly toxic, but they cause harm indirectly:

  • They consume nutrients that were meant for your plants, and in doing so they also shift the EC value.
  • At night they use up oxygen and can noticeably lower the oxygen level around the roots.
  • Dying algae feed pathogens and encourage root rot and bad odours.
  • They clog pumps, drippers and narrow channels, which causes failures especially in NFT and drip systems.

Preventing algae: block out the light consistently

By far the most effective measure is to keep every bit of light away from the nutrient solution:

  • Use light-proof containers (black or opaque). Cover, wrap or place clear vessels inside a dark outer pot.
  • Cover the reservoir so no light reaches the water surface – and close off the openings for net pots as much as possible too.
  • Use opaque, dark tubing instead of transparent lines.
  • Cover the substrate surface, for example with a dark topper or a layer of dry expanded clay, so no light gets through there.

Provide oxygen and movement

Standing, warm water further encourages algae and germs. Good circulation and an air stone (air pump) keep the solution oxygen-rich and moving – which not only makes life harder for algae but also keeps the roots healthy. On top of that, keep the nutrient solution as cool as you can (ideally below about 22 °C).

Removing existing algae

Once the film is there, only a thorough cleaning will help. Here’s how to go about it:

  • Completely empty the reservoir and remove all the parts.
  • Scrub the container, tubing and pump with a diluted cleaning solution (for example heavily diluted hydrogen peroxide).
  • Rinse everything thoroughly so no cleaning residue is left behind.
  • Rinse heavily contaminated substrate such as expanded clay in hot water or replace it.
  • Mix up a fresh nutrient solution – and above all remove the light source, or the algae will come back.

Hydrogen peroxide as a helper

Diluted hydrogen peroxide (H₂O₂) is popular in hydroponics for tackling algae and germs, and it also releases extra oxygen to the roots. The key is a low, cautious dose, since too much can irritate the fine roots. It’s a good quick fix, but it’s no substitute for blocking out light – it only fights the symptom, not the cause.

UV clarifiers and filters as extra help

In larger or stubborn cases, a UV clarifier in the circuit can help: it kills free-floating algae and germs in the water as it flows past. For small home systems, though, it’s usually overkill – consistent light shielding is enough there. A fine pre-filter additionally keeps dead algae debris out of the pump and drippers and prevents clogging.

The simple anti-algae routine

Make a small routine a habit: every time you top up, take a quick look to see whether light is falling on the solution anywhere, whether lids and covers are seated properly, and whether the roots are white rather than green. Keep an eye on those three points and you’ll practically never struggle seriously with algae.

Why less is often more

Many people fight algae with one new product after another instead of removing the light source. That’s frustrating in the long run and stresses the roots. The sustainable solution is almost always mechanical – light out – not chemical. Chemical helpers are meant only for emergencies and cleaning.
